Do you have a fuel pressure gauge inline after the pump? Your fuel pump can change pressure flow slightly from the heat under the hood, on my setup I see a 2 to 3 lb difference from when I start it cold to running at idle warmed up. The pump can heat soak. I always set my fuel pressure on a warm...

Does your sled have a ignition module? What stage ulmer turbo? Those are coil codes. Could be bad ground , rubbed trough wire or possibly moisture in a connector. If you find your controller is bad I have a barely used pc3 setup for boost that I would be willing to let go cheap. I would start by...
Run a 90 degree npt one end barb other end brass fitting and tap a hole in the tank on the ridge line behind the radiator cap on the right side of the tank. Put a little yellow thread tape on your new fitting and you should be good to go
Running the same 9 tooth ski doo extro's on my 09 rtx se with no clearance issues I would just check spacing on them and check your bearings while you have it all apart. And they do fit without any clearance issues.
