Update: After confirming with FX Garage their kit will work with the updated Yamaha stainless steel pipes, I bit the bullet and bought two new pipes. My thinking is this is probably the direction that has the best chance of giving me another 10K miles trouble free. Pipes should arrive late...

Looks like you now know what is wrong - which sometimes can be the biggest challenge.
I feel for you on the effort to change the starter - There is a lot information on the steps to replace it on the site that should prove very helpful. Search function is your best friend.

What is the voltage on the other side of the solenoid (battery) when the output (starter) side of the solenoid is @ 3V. If both are at 3V you either have a REALLY shorted starter motor or the battery doesn't have the current to maintain voltage.
