Are you running an AFR gauge? That will be the only way to tell if you are lean or rich. Without that, having a PC5 is almost useless as your are guessing. Just my opinion.
Wrong secondary spring for that sled. Stock they came with a pink at 60. A quick upgrade was to go to a white @ 60. Primary stock I think is orange-silver-orange.
What weights are in the primary? Are they adjustable?
Is there any oil residue out the exhaust tips to indicate oil making it into the exhaust system?
Try spraying the seafoam through the throttle bodies when the sled is running, I had to do this on a 03 RX-1 that was burning a quart of oil per tank of fuel. It smoked the crap out of the yard but...
Worst case, throw a set of stock weights and springs for one ride and see if there is a change in fuel consumption. easy to do and change back if it made no difference.

How many miles? Possibly needs a valve adjustment or there is too much fuel. Check the CO setting if you don't have a power commander. Change the plugs first as you mentioned.
Yamaha prefers to use engines that work across all product lines. SXS, ATV's, etc, it's a smart strategy.

If your putting on a PC3 or PC5 in, you must install a 02 Sensor, otherwise you are tuning blind and there is no point to it. Could be running super rich or lean, 12.6 to 13.0 is the sweet spot. anything leaner then 13.0 on long speed runs could melt down.
