On my yamaha nytro, my belt is not going up the whole way on the primary as far as I can tell from witness marks.
What kind of adjustments fix that?

The belt will never go to the top of the primary clutch on a Yammy in stock form, it needs to be machined for more overdrive.
Make sure your secondary can shift out all the way without the spring coil binding and use the widest stock belt you can find. That’s the best you’re going to do without some mods.
