I understand some things are meant to float, and yes you are correct there would need to be more thought put into it before just slapping in some loctite.
Right away I can see the problem if the two shafts are glued together, once you bolt the stub shaft on, it might affect the crank in/out runout...

A word of CAUTION to anyone trying the nylon washer trick on the roller bolts!
I did this last season and it did help with some noise while idling... however...
One of the lock nuts on the bolt backed off and sent the weight through were the roller should be and it ended up taking a chunck out of the face of my primary clutch about 1/2" wide and 2" deep. Then the weight broke in half and was picked up by the belt and carried to the secondary where it took another 2" by 3" chunk out of the face.
I used locktight when installing the washers too... my guess is that with the washers in place the nut did not have enfough bolt left to grip... even though I could still see threads sticking out past the locking end of the nut about (1/8th of an inch).
I know a nut backed off because when I was cleaning out the inside of the sled I found a roller bolt bent about 45 degrees with no nut.. and no sign of stripped threads where the nut should have been. Just a little evidence of some leftover locktight.
Both clutches were salvageable if I wanted to buy new sheaves but i just went online and bought two lightly used clutches off a wrecked Nytro XTX. Thank god for these guys who part out sleds on ebay! In all it was about $700 worth of damage. Not bad for two whole clutches.
long story short.... If the noise is REALLY an issue then try this trick with minimal gain and risk learning the hard way IF this ever happens to you. Not saying it will... but this is my story. And now I drive a noisy nytro with no plans to try and fix it! Lol!

The rattle comes from a stub shaft that is attached to the end of the Nytro crank via a spline. The other end is attached to your clutch (via the tapered shaft). It's the power pulses of the 3 cylinder thru the spline that are the source of the rattle. I am not sure why Yami chose to use a stub shaft, but they must have been worried about the durability of the crank main bearings in a CVT application (belt pull) and opted for a stub shaft with ball bearing support instead.
Pretty sure all the yami 4 strokes use this approach which is interesting because the Arctic Cat 1100's doesn't.
As said, its nothing to worry about, but annoying at low revs. My MTX (without foam) has it bad.
Pretty easy to check. If you can rotate your clutch back and forth 1/16 or so, its the slop in the spline you are feeling. My MTX has the play and my XTX doesn't, so my guess is some engines suffer from it worse than others.
Unfortunately no easy fix on this one...

i have no sound in the clutch now 
I used Wurth bearing locktite on the spline and the sound is gone
I know a couple of guys that used this 2 years ago and the clutch is still dead silent
If you are going to use this then you have to make sure everything is god cleaned and no oil at the spline.
And make it dry for 12 ours before you start the engine.

You know, old guys like me should first read ALL the pages on a 2 page forum first instead of commenting and asking stupid questions...sorry guys.
That said, looking at the crank schematic, is it my imagination or is the counterbalancing shaft geared at both ends of the crank. I am no 4-stroke engineer, but this strikes me as a bit odd. The counterbalancer shaft is perfectly normal, but it seems strange to have a loose spline between eccentric weights and why gear it twice? You think it would add to the problem.
Since it's worse without padding...might put some neoprene back in just to see if it keeps the shakey db's in check.

It's strange you guys haven't heard this, but the yamaha engineers were actually told to make their sleds more like the competition to improve their share of the market. After trying and trying, they couldn't make the cranks fail, pistons seize, or even get the belts to explode.... so in the end, just to make it fair they gave it a little clutch rattle. I'll take that any day!

Yeah my sled does the same thing. It sucks. It just started doing the noise. I'll just have to get used to the noise! So if I get a after-market clutch, will it stop the noise?

No big job,take of the primary clutch,take off the four screws that holds the spline,then loose the 2 screws that is under spline so it is loose.
Then you can take the spline out.
Clean inside the spline and the crank emd that goes inside the spline for any oil.
Then use the "stuff" inside the spline and on the crank end and mount it all in place.
Dont start the engine before its all dry,i did not start the engine until after 1 day just to be sure the stuff was dry

Hahahaha that's what I did and it does work! I put a Skinz Ultra Q exhaust on my 09 nytro xtx.

Loctite is probably easier to find on this continent, like a 640, 660, or 680 likely.
