It made the fan run and the gauge read 400 plus degrees and started harddid this affect you fan operation?
I have no codes and my engine temps are showing up on gauge display

okay had a bit of time to troubleshoot before work!
I definitely know the fan is ok, relays ok, fuse is ok and it's not a ground issue from the fuse box to fan!
I took the fan relay out and placed a jumper between the hot side and power out to fan(lower left of the relay contact on fuse box is the hot side and the power out to fan on fuse box is cross corner) and fan ran perfectly!!!
So now it's narrowed down to the ecu signal that activates relay to start fan when engine reaches it's set temp!)
At this point I haven't ran the machine to temp yet to see if what I've done so far fixed the issue(will do this tomorrow when riding)
I disconnected and reconnect all plugs so maybe this was the gremalin(plug not seated properly)
So if it doesn't run tomorrow and when riding I might just run a wire/fuse with switch directly to fan temporarily until the season is over!
Once season is over I'll do some continuity tests from the fuse box to the 16pin connector(main harness) if that's okay then will check the #10 pin(fan wire) of the gem controller 16 pin connector and make sure that is okay(continuity)
If that's ok the it's something with ecu!

That all sounds like a great idea to me good luckokay had a bit of time to troubleshoot before work!

Yes good luck. I am not sure about this but try going into diagnostics of guage. I know on other Yamahas you can turn the fan on through diagnostics. This would eliminate ECU and most wiring other than to sensor itself. You did check sensor itself like Goober said.

I went threw the wiring diagram never found a second sensor the only sensor in the one were the plug goes into the thermostat! I'm assuming it's working because I'm getting the proper temp on my gauges! From what I understand from the schematic (just guessing here) is that the ecu has a temp programed in and once temp is reached (think it's 90 C) it sends a signal to start fan!Yes good luck. After removing the hood 6 times this week I decided to run a temporary wire, switch and fuse until the seasons over and just ride!!
It works perfectly I run the same road going to and back from trails and turn the switch on and temp stay in low 70's
Once the seasons over I will dig deeper and find the problem!
it worked fine before I installed turbo the only thing that were touched in the wiring was the 16 pin main harness (gem controller gets plugged in bwtween) also the thermostat housing is rotated 90 degrees!

I will look into it also. I was playing with the gauge and there is no function for testing components by turning them on or off at gauge. Good move on the switch. It sure seems like winter is coming to a end so Ride as much as possible!I went threw the wiring diagram never found a second sensor the only sensor in the one were the plug goes into the thermostat! Yes thank for the suggestion on checking the troubleshooting mode! I was excited when you mentioned this and ran out but there was nothing in the mode!I will look into it also. I actually like have the switch for the fan it comes in handy
Been riding every day since Friday and will be till Wednesday (then back to work) We are getting hit hard again with more snow over a foot since Friday

I was looking at the wiring diagram and it shows the temp sensor black is a ground yellow with blue tracer goes to term D4 on the ecu con. that same con has terminal J4 coming out as a blue with white tracer wire going to the fan relay don't know if your gem controler is added into that harness or if there has been an extention cable in there that may have a open wire?

The gem plugs in between the main 16 pin harness. (Pin #10 is the fan control wire ) it's a good possibility the the wire between the male and female connecter òf the gem controller is broke. That's where I will continue (harness to ecu ) once the season is over...I was looking at the wiring diagram and it shows the temp sensor black is a ground yellow with blue tracer goes to term D4 on the ecu con. that same con has terminal J4 coming out as a blue with white tracer wire going to the fan relay don't know if your gem controler is added into that harness or if there has been an extention cable in there that may have a open wire?
