I have a 07 base phazer and was swapping in a harness from an 08 rtx so far I've noticed what looks like 4 coil wires and no throttle position connector are they that big of differences in one year
No. They are all interchangeable. Can you take some pics? Have a wiring diagram for wiring colors? Some plugs are the same with different purposes.

The injector wires and coils are on a small harness attached to the main harness. The rtx harness has coil wires built in but no tps wire or injector connectors which I think it must be on a different small harness
I dont know that but when I did the cooling fan update to my 07 the harness was all one piece. Everything in one harness. Not sure what year they would consider the Update harness though.

I was looking at the parts diagram and I see a part number that might be the part you are missing but I don't think it has anything to do with the TPS, it looks to plug into the injectors.
