the 09 chaincase has an extra bearing in the cover for the lower gear, what do i need to upgrade my 06 chaincase to these specs? cover, bearing and?

Interesting. I wonder why they would put that there? To my knowledge, there has never been any durability problem associated with the chaincase bearings....
The answer to your question is; why bother? You would need the chaincase cover, bearing, clip, and the reverse gear spring retainer. Honestly though, I can't see this change actually doing ANYTHING AT ALL.

Not bearing durability
But shaft durabilty... less SIDELOAD and potential flex on the drive shaft. especially on boosted sleds.
I think this is a good upgrade for high boost guys.
But will be an expensive one.

Not according to the parts catalog....
And it isn't going to help with driveshaft flex -- the part in contact with the bearing is an aluminum extension to the driveshaft. If anything, this might be just for cover alignment.

I do have a 2009 apex ltx gt.. and when I opened the chaincase... this thing is tight enough on the shaft to prevent shaft flexing... I am pretty confident on that one.

My friend's CPR race sled has a longer drive shaft with a bearing mount welded in to the outer cover of the case for shaft support on both side's of the drive gear. Evidently the shaft failure's after a fair number of mile's has made Yamaha feel they needed more support. They are looking for long term durability.

I do have a 2009 apex and I have seen all this stuff while opening the chaincase for maintenance.
I found it would be a good idea to upgrade my older 2003 rx1 with this... among a few other things
