I have a totally opposite opinion. I think the rear skid on my 06 Gt is the single worst aspect of the sled. Followed by the overall weight.
And I've tried many different combos in an attempt to make it better.

I can see the Cobra having an edge in off trail, compared to the Rip II, but, that would be about it.
With that said, I would be VERY interested in a future Rip III track that was patterned after the Rip II, but with 1.375 lugs.

I have never looked into adding a knock sensor to my sled.
Although, its likely there are companies that sell kits to add them.
Dynojet might be a place to start looking if you're going that route.
6 degrees of advance in the upper rpm range is a good spec for a stockish 1st gen Apex.
You mention boost.
Are you running a super/turbo charger?
If so, I wouldn't be adding timing. At least not 6 degrees.
I'd have to check the manual but, I wanna say around 30 thousands. Looks like you might be missing some washers either in front or on the backside of the clutch.
There is another company that used to make some higher end parts for Apex's.
Don't remember the name but I think they were in Illinois.

I feel your pain with the drone. Unfortunately it seems to be inherent with the 4 cyl engine at certain rpm's. I don't think anyone's ever really found a way to "tune" it out.
As far as quiet, the stock exhaust is as quiet as it gets.
On longer rides I tend to wear ear plugs. I kinda hate to...
Is that the Excell endcap? As stated above, it's been several years since I did mine. However, I do not remember my endcap looking like that one.
Just a different kind of packing.
It all does the same job.
Some packing is more like a wrap, some is just strands.
BTW not sure what you mean by a secondary core and header wrap.
Mine (if I remember correctly) just had the inner round holed screen core with packing separating it from the outer silencer shell.
