What to do, except oil change and skid lubrication?
The sled has 5000 kms on it,
Any bearings i should expect to fail in the near future? Any weak spots, or known problems to pay attention to, like the Nytro?
I want to service this sled at the lowest possible cost, as it is my fathers sled - and never gets ridden hard.

Change speedo bearing, take the secondary off check and take off the bearing seal and grease that jack shaft bearing. I would also do the exhaust donuts.

x2 on what sled dog posted. check all the idler wheel bearings and repack/replace bearings as needed. I used to do my war idler bearings every 2 seasons or so and that is about the milage I would get other than those damn marginal snow wheels. those I had to do every season when they where plastic wheels.

sledtoyz usually has the copper dounuts. pm crewcheif on inventory.

The rx and nytro has the same oem part number for the donuts. Im thinking copper donuts is a smart place to lay down some money. 

In 05 is when they started to use titanium pipes so look for cracks in your Y pipes while your doing it.

Extreme
I would find a good used set of stainless y pipes and replace the stock ones. I did the copper donuts and cracked a y pipe 300miles later. Easier to do them now than during the season. Also check the front a arm bushings. Get oilites if they are loose.
