I am coming off an 08 Nytro RTX ~ liked it but there were some things that werent so great. I have found an 09 SE for sale reasonably priced and wanted to know if I can get the 09 to turn better with some minor updates to skiis, rear settings, etc?
Also, want more smoke up top...I know Allen well but want something manageable in price (pipe, clutching, etc) as I want it to run with a stock apex.

The -09 SE itself does not offer better turning than the -08 RTX.
If anything, the steering response is less aggressive, but also offers improved stability.
As with any Yamaha, the steering response and the pure steering traction on soft trails can be improved (very much...) by changing the stock ski for an aftermarket option. Please make a search on this, there must be hundreds of old threads about this...
