I have 5,000 miles and noticed the suspension rails have hairline cracks
just behind the rubber stop, is there an upgrade to these rails? or suggestion to fix and beef up current?
Also when changing belts I noticed the secondary clutch was able to rotate
1/4 turn, is this normal? I have the correct tension on the chaincase and this one has reverse, the drivers don't move so the slop is in the chaincase.

Can't comment on the rails. There is a fair amount of slop in the secondary. Not sure about 1/4 turn but a couple of inches would certainly be normal.

As for the rails this is common. Contact your dealer to get in touch with Yamaha warranty people. They may replace them in good faith. There is an upgrade/reinforcement kit for the rails which beefs them up, I think I paid around $80 CDN for mine.

I've had my '05 updated to '06 specs by my dealer and havn't had any other issue since...

Does it have reverse? If so that amount of free play is normal but with that many miles you should adjust the chain, Ken.
