I posted a similar question to yours, requesting a step by step procedure for dialing in suspension from scratch. Hopefully we will get some insight from the veterans on this site.
But I may be able to help with your question. I managed to track down an owners manual for my 08 apex gt. In the manual it describes 3 variables for the Front and Rear (spring preload, compression damping, and rebound damping). For the rear, compression damping is controled electronicaly on our sleds. For each of these 6 variables there are values for minimum (soft), standard, and maximum (hard). If you want I can paste the values from my 08 but you may want to track down the manual for your 06.
Elsewhere I have read that the way to begin the suspension setup journey is to set everything to soft and work your way up. This way you are getting the suspension moving but likely bottoming out. from there you start to dial up the hardness. Im just not sure what to start making harder first. Maybe spring preload?
Cheers

well 1st thing is to make sure the front a-arms are close to parallel to the ground. never adjusted a mono myself.

For the rear with the ohlins shock you need to set the ride height or sag. Measure the spring from end to end fully extended (off the ground). Then measure the spring again with you sitting on the sled with sled on the ground. Your looking for a difference between 40-45mm. Adjust preload on spring accordingly to get this spec. For the rebound adjustment black knob at end of shock you want to turn it clockwise till stopped then turn it out 20 clicks counterclockwise. For compression which is controlled on the dash start at full soft. That is a good baseline and you can tune from there.

You can download the owners manual from Yamaha-Motor website and like Sudbury said it will show the std settings for everything.

i usually do it on the floor in the garage with no one on sled and only set it close. set 4 sleds this way and everyone loves how they handle.

For the rear spring preload if you get much shorter than 265mm trying to achieve your sag consider getting a new stiffer spring.
