Will a 1.352" Cobra track on my 04 Warrior hurt the performance/top end?

It should do better in performance, the slightly taller lug (stock is 1.25) will help you hook up better.
Top end? Tough to say. Ideally, it would help that too since in all but perfectly ideal conditions there's trackspin at WOT. What the dreamometer reads might be lower from less spinning, but your real speed could be a bit higher.
Either way, don't expect a huge gain/loss. We're talking 1-2mph at the very most.
If you're nutty about tuning some clutch adjustment may be necessary since there will be more load on the motor at WOT, which may affect RPM's.

Installed it on mine last fall...I absolutely loved it this winter. You will not be disappointed!
