Just picked up a 03 shorty used 3000 miles, my first 4 stroke. Started it today fresh out of summer storage and noticed a some noise coming from the clutch/gear reduction, is this normal??

Low RPM only, you can reduce it by increasing idle .

The smoother the idle the less noise it makes, try having your carbs synchronized if it hasn't been done. Made a difference on mine.
Is there a spec to how much physical movement you should have on a 2003 in gear reduction? (Like when you grab clutch & go back & Forth) Friend has one that seems like has a lot of movement.
