We ran my nytro on the dyno.
Basically air straight into the horns with no restrictions.
That is when it posted highest gains, (of course).
Heck I've even considered getting these little pre-filter booties.

What more would you need?
Cheap mod too.
But I did the air box mod instead.

I made a bracket that uses 1 zip tie(and holds it in place) and the filters are rock solid. As for a fuel controller, the lean pop I had before installing the filters got a lot worse after the install which tells me there's a noticeable HP gain. PCV solved this and made the sled run way stronger. I'd actually go as far as to say the sled was unrideable without the fuel controller, but I also have a header and can which contributed to the lean pop.
I've posted these before, here's a couple pics of the bracket I made. Just some scrap aluminum, a few minutes with the welder, and a coupler spacers. Pretty simple.

They are just outerwear material. Not restrictive at all. They are also almost waterproof. You can put them under the tap and no water goes through. I have something similar on my grizzly snorkels. I can completely dunk my machine and no water enters the air box or clutches. They work good and keep my KN filter clean.

The velocity stacks or "horns" are designed to increase the air flow via venturi effect. Yamaha designs them for a specific number set.
It is suppose to be the perfect length, shape size and cone for the HP / Tourqe curve they want to match to the stock air box and stock exhuast. Also keeping within certain sound levels.
The new Apex had the horns modified longer this year for more HP but most of that was changes due to the EXUP.
Different style horns for the Nytro will not easy to develop, but that is where new power can be found.
If only we had bigger throttle bodies, then you would see some real numbers.

Hard to say what they would do exactly.
Someone would need to test them proper to know.
Reasons why I didn't do it...
The 3" ones you can get are a little small and sucking one in cause I couldn't get good fit would... "suck".
But maybe someone else can find a good way to mount pre-filter on a horn.
I'm also not exactly sure of what they would do for throttle response etc.
As an air box has reasons to exisit. Mostly for smoothing out the air pulsing.
So I feel better off with most of my air box intact.
