Install the oilpump temporarily without the sheerpin and the o-ring, thread it in and see if you have removed enough, that`s what I would do if I felt unsure on how much to grind off.
I was also scared when I did this, felt that I removed too much, but it was all good.
Don`t go any longer then necessary, but be sure to go long enough! :)
You wount make a hole in the cover if you grind lets say 1mm too deep. I have never tried grinding through one so I dont know but if it was critical the installation instructions would have told you to be very careful.

I guess blowing air through them will do, if you put your mouth to it you should able to blow through them without any problems.
I guess you only have to check the line that goes to the pump and the one that goes to the MCX plenum.

Just so you know you can make a new sheer pin of a 3mm drill bit. Just cut it to a suitable length and you are good to go. (Erik Marklund told me this, so it is safe!)

He still seems negative to the manual boost controller and sais that I should reprogram the TCV altitude compensation.

Aha, install both driveaxle bearings, you can install everything in the chaincase but leave the cover off.
Now press the driveshaft towards the chaincase and make sure it is in place (you should feel it stop).
Now tighten the setscrews on the bearing.
If the driveaxle wount stay properly...

If you have no air leaks then I think it has to be the MCX box, or the TCV. I wish I had more knowledge on this system.
As far as I know the MCX box changes the fuel map and also tells the TCV how boost it should run...

I don`t have experience with charge air leaks but I do know that the rivets in the tunnel behind the charge air cooler will often touch the cooler, combine it with some vibration and it will eventually make a hole in your cooler.

Since the wastegate seemed fine (do you have the drain hole drilled in it? To avoid it freezing up?) It could be either the TCV valve or the MCX box, or maybe their connectors.
