By the time you take off the subframe ( whitch that a lot of work ) it would be better to loosen engine and lift it up a little ... but I think after you get air box out you should be able to get it off with out pulling anything...
I've never liked duel runner skis.. just pulled them off my dads sled because he was complaining about how it didn't turn and was all over the place.. SLP powder pro's or Mohawk are nice skis too....
In the nytro manual it explains how to sync them ... there's really no set turns out like a air/fuel scew on a carb...and those can be different from unit to unit... one the other hand we have done 4 viper re-flash and they idle very smooth and start right up ... they sound like the nytro now...
First I would start with a complete carb clean ... completely disassemble.... also check the reed valves to make sure one isn't broke and make sure they all seal good....I would also do a leak down test you may have a bad main seal ...
