The black flakes in your coolant are most likely paint from the factory head gasket. There are a number of potential causes for this, but the end result is that your head is being lifted off of the block and combustion gasses are blowing into your cooling system, taking some of the black paint with them.
Improper head torque (specs and/or procedure) and detonation would be the most likely causes.
