given all the electronics into the ex-up.. i'd say yes it would be an big issue to change them.
I dont think your going to have a real answer until people actually get to try the sled out and take them apart to modify.

I read in old posts that this same type of exhaust was used on Yamaha bikes and a lot of guys had a lot of experience modifing it .I thought maybe some of these guys would shed some light on this subject!!! Thanks for your thoughts Maxout01.

actually, other than fuel milage, i would say no. i have a 2008 wr250x that came with the exup from factory. the gytr silencer i put on it eliminated the exup. it is slightly harder on gas than before but it still is tolerable and has a much nicer tone now. i think the exup was put on to cover emissions (at least that is the theory on the bike forumns).

I've run modified exhaust on my 3 sleds since 2003 and have grown fond of the sound and tomorrow is the deadline to order a new 2011!!! The money is not the problem and I love my 06 GT ,so I guess I'll have to s##t or get off the pot tomorrow!!! 

New mufflers will likely require no alterations.
EXUP is really a flapper valve that is modulated by the ECU at RPM's determined to be "optimum" for enhanced mid-range, so the bike marketing goes.
But most agree is it's probably there to allow a free flowing stock exhaust with the EXUP modulating the "loud" harmonic ranges so it will pass DOT sound emissions.
Removing the enire system will be a pain in the butt. I've done it on my bike, it requires a special block off plate (I made myself) and electronics alterations to avoid error codes (I used a resistor, but this is the more risky way - the safe way requires a $100 doo-dad.)

Lots of unanswered qestions on the 2011 so I didn't order one today so I guess I'll wait and see what next winter brings!!!
