The light came on when I started it the other day. I did have the track up in the air. The coolant level is low but not empty. What coolant should I top it up with. I can't tell if its blue or green.

Color is not important. A good quality automotive ethylene glycol antifreeze (50/50) will work.

I say just top it up with some distilled water, or maybe even some "Water Wetter". The strength of the coolant that Yamaha recommends is overkill in the freeze protection dept.
Adding water or "Water Wetter" will lessen the chance of overheating.

Topping off the radiator with DI water is OK but you should always run it then recheck to make sure you still have adequate freeze protection. You should never add just water to your overflow jug. The 2008 manual recommends changing the coolant every season which I think is overkill. I replaced mine when I added the tunnel heat exchanger last season. I added a 50/50 premixed coolant and a little water wetter from Autozone and have had no problems since.
