2011 Apex Sputter mid range

My wife has a 2011 Apex, Last year it was making a sputtering and almost wanting to back fire driving 25-50 kms/hour, noticing it when you let off the throttle and go to go back into it it would sputter and if you played with the throttle it would pull out of it and go again like crazy. I really felt like maybe an exhaust thing, so I checked all the exhaust, put in new gasket while i was there, and even gutted the EXUP thinking thats where the problem was... Did not fix my problem. Came to notice the back fire was actually wanting to come out the intake not exhaust.
Sled only has 8000kms, and has a yamacharger on it for most if not all its life. I checked all connections, collector blocks, etc. found a couple that were maybe starting to look green so i cleaned them. problem was getting worse as the season has gone on, so I decided to take the yamacharger off and return the sled to stock to see what would happen... It made it worse!! now it idles, and runs like its on 3 cyl. Its like the IAC isnt working, theres no idle difference from cold to warm, like no high idle. I even have to give it throttle to start it until I went in and cut the CO to - 10. now it will start and sit there and idle decent, but still doesnt sound right. I changed the IAC valve with one I had here. changed the ECU, checked valve clearance, checked for any hose leaks. Im stumped.. Any ideas?
 
Are you able to pull up stored codes?
 
I'd check the TPS next.

I am sure you have changed the plugs, also you could have dirty injectors. Try a couple cans of sea foam in the fuel tank...you may get lucky.
When the Yamacharger was installed did you also install a fuel controller like a PC5 ?
When I installed the Yamacharger on my Attak I also installed a PC5 fuel controller, Ignition module, auto tune, and a Pod 300 these require an O2 sensor and if the sensor went bad it could easily create the issues you are having.

ya no codes, nothing flashing at all.. I left the machine alone for a bit, back at it now. I swapped throttle bodies and injectors with another machine. I got it with the Yamahacharger installed but there was no extra sensors or programmer on it.. almost seems like its number one cylinder not firing properly. that plug is a little different color. Compresssion is all on or around 200lbs, I ran it today for awhile and sprayed a whack of yamaha combustion cleaner through it today. It almost seems to be idling better, but still rough and no power. after it was warm it didnt like to restart..
 
I swapped out all the coils, finally got mad and swapped out the whole main harness. Started it up and it ran good for the first time in a long time. Down side is the harness I got is corroded and on rough shape so lots of codes from bad connections. I’m positive now a better harness will fix my
