I have been greasing the bearing behind the secondary every year but now it has close to 9,000 miles so i was thinking of replacing it. Do you just remove the two bolts from the holder and pull the holder and bearing out? Or do I have to take the whole chain case apart?

You don’t need to pull chain case. Pull the 2 bolts and clips and remove the bearing block. Remove clip, Press out bearing and press in new bearing install same as removed.
