Blew up RX-1 motor

My brother in-law forgot to hook up 1 of the oil lines on the tank and damaged the motor. ECP has the sled right now all he has done so far is a compresion test which show 2 cylinders are bad. Sounds expensive does anyone have any experience with this. I am wondering if we should just find a used motor.
 
To rebuild the motor with new crankshaft, rod and main brgs. pistons, rings ,gaskets,one connecting rod cost me about $1380.00. I did the labor.I think motors are going for $3000.00.
 
It took me 3 hrs to pull the motor, 1 hr to take it apart & access damages, 2 months to get the parts, (parts backordered from Yamaha in Japan), 3 hours to reassemble, 4 hours to put back in chassis (forgot where all of the wires we supposed to be routed after 2 months apart). Biggest aggravation was getting the crank shaft.
 
I should also mention the crank and rod bearing are matched ,crankshaft main bearings to case are also matched ,so you really have to pay attention you install them on the correct journal .There are numbers located on the crankshaft,rods,and engine case. You will need a manual to get the formula so you can order the correct bearing for each journal.These motors have very close tolerances.unlike car engines . I couldn't turn the crank down and install oversize bearings because each journal has a different size bearing.
