I hate to state the obvious, but that's pretty sad that your dealer was having trouble finding these items! Anyway, here's the page where I obtained these numbers, and the exploded view can be pretty useful when you're staring at a pile of new parts and trying to remember where they all go.
http://www.yamahasportsplaza.com/oemparts/a/yam/5003c348f8700212fc841f06/track-drive-2
The drive/track shaft bearing for the chaincase side is part number: 93306-20592-00
It is also recommended to replace the following at the same time:
Circlip, part number: 99009-52500-00 (Keeps the bearing inside the housing)
O-ring, part number: 93210-62269-00 (Seals bearing housing into right side plate)
O-ring, part number: 93210-25071-00 (Seals the drive/track shaft to the 'collar' that rides on the bearing housing seal)
Oil seal, part number: 93102-35010-00 (Seals the 'collar' that rides on the drive/track shaft to the bearing housing)
Of course, those items are recommended to be replaced at the same time, but unless the same items on your sled are well worn, you could probably get away without replacing them all.
The jackshaft bearing that is mounted inside the chaincase cover is part number: 93306-00519-00
It is also recommended to replace the following items at the same time:
Circlip, part number: 99009-47500-00 (Keeps the bearing inside the chaincase cover)
Oil seal, part number: 93102-32M07-00 (Seals the jackshaft to prevent oil from leaking out around the bearing)
The clutch side drive/track shaft bearing is part number: 93306-20589-00
Unfortunately, the bearing does NOT come with the two set screws, so you'll probably want to order those as well, part number: 90113-06006-00
Here's the exploded view for the clutch side of the drive/track shaft:

If you really want to replace the inner right side jackshaft bearing (the one mounted into the right side plate), you can find it on this page:
http://www.yamahasportsplaza.com/oemparts/a/yam/5003c346f8700212fc841efb/frame
The bearing is part number: 93306-20532-00
The circlip that holds it in is part number: 99009-52500-00
The clutch side jackshaft bearing is located in this view: http://www.yamahasportsplaza.com/oemparts/a/yam/5003c345f8700212fc841ef8/secondary-sheave
The bearing is part number: 93399-99943-00
The part number for the set screws is: 90113-06006-00
And......I think that's it!

Thanks for taking the time to write such a thorough reply, I really appreciate it! I also bookmarked the link you sent me so I can look up my own parts in the future and hopefully avoid the dealership confusion! thanks again!

No problem, I'm glad it was useful to you!
It can be tough sometimes to figure out where Yamaha decided to put certain parts on those exploded views, but they're priceless when it comes to finding parts (or part numbers) yourself. There is a Yamaha dealer about 7 miles from my house, but after I had to explain to the 'parts guy' behind the counter what carbides were and where on the machine they go, I decided to just acquire the parts on my own. In his defense, I think they mostly sell motorcycles, quads, and dirtbikes, but I thought maybe someone else may have asked for snowmobile parts at some point in time before I had. I assumed that all dealers have access to the exploded views, but I can see how it would be confusing if someone was not familiar with a snowmobile, they likely wouldn't even know where to start looking.
The links to the exploded views that I sent are from the place I buy my parts from, but you can find those views from many other parts sources (such as Partzilla.com, dirtcheapsnow.com, etc). I use Yamaha Sports Plaza because they're one state away and have decent prices, but it usually still takes about two weeks to get an order, so they may be just ordering parts from Japan when you place an order, then send it out when it comes in. I have ordered from dirtcheapsnow before, but there were some things they said were not available. On the other hand, Yamaha Sports Plaza has been able to get any parts I have ordered. I've heard a lot of people on here saying good things about Port Yamaha also, but I've not tried them.

You should just call Kevin at Port Yamaha. He will tell you what you need and you can order your parts from them. G.B.
