I am looking at purchasing a 2006 RS Rage. It has just under 3k miles on it and is in good cosmetic shape. I would like to know what to look for before purchasing. Any specific trouble areas? I started it up and the engine compartment noise seemed harsh/excessive compared to my 06 attak. I know its hard to compare the two but i am use to the buttery smooth sound of that 4 cylynder. Price was about 4k.

The noise you heard was more than likely the clutch rattling.
Don't worry about it. All the 3 cyls do it, even the new ones.
Now, it COULD have been the timing chain slapping around. That IS something to be worried about. The early 3 cyl sleds had issues with the timing chain/tensioner. That would be the #1 question I'd be asking the seller... If the timing chain & tensioner has been replaced with the updated version. If it hasn't been replaced, I'd either walk away OR beat him up on price really bad to cover the cost of the fix (about $500 to have dealer fix it)
Otherwise, typical early Yamaha issues. Idler wheels, $hitty handwarmers, & oil tank mounting tabs cracking (this can be fixed by rubber mounting the oil tank)
$4,000 seems a little steep..... just my opinion.

I was thinking around $3500 at most. Im not a do-it-yourself person so i would need room to cover costs of getting it ready for the season and to replace something unexpected. Hard to compare prices this time of year and i dont see a ton of 4 strokes for sale around me anyways during the season.

Oil tank lower right mounting tab, check for oil leak, will need modification of some sort. Exhaust donuts wear out. Monoshock rear spring is weak unless with full gear and luggage you're under 200 lbs.. May require rear spring beef up kit. Check the rider adjust dial cable to monoshock, they often fail. Front sway bar is weak, will want to upgrade to Pioneer performance 13 mm bar. Front end bushings wear out fast, may need Ulmer oilite front bushings. Darting may be an issue, add snowtrackers to rectify. 05-07 3 cylinder have had issues with cam chain tensioners( although noone really knows how many) may need to be replaced for peace of mind. A good sled, but the improvements will cost you. Unless these things have been already taken care of by the owner, I think you will need to get it for less. The three cylinder should be smooth, Yamaha clutch rattle present.

I have an 07' Rage and it has been a great sled so far. The clutch rattle is really loud on the 3 cyl motors with the hood open at idle. When you are out on the snow riding the sled you dont really notice it. The only issue I have had is the mono adjuster cable went at around 4,000 miles. The 3 cyl motor has plenty of power and gets great gas mileage. G.B.
