Does the mono-shock skid from an 05 rx1 bolt into an 03 or do you have to drill out new holes and stuff? If so are the holes already marked in the tunnel or brackets inside?

Nope no bolt in, basically like bolting in any other brand of skid. Measure and drill out the old support and move them to the new location.

I just finished doing the same thing.
The rear mounts are ok! for the front you need to order the tunnel brackets for a 05 (inside and out). the 03 brackets need to be removed. Then you need to locate the new front brackets. the good news is that some of the rivit holes line up! I took some picts and was planing on posting te procedure in a couple days.
Good luck!

very easy, you actualy dont have to completely remove them, its just the centre bracket on the 03 skid, i just trimmed mine incase i need to reinstall the old skid for resale of the sled, the 05 brackets line up with the rivits on the side cooler on some spots, very simple
