I have a a 08 fx nytro std and the drive shaft bearing went bad SO i went to change it and a hell of a time pulling it off but that is not the poblem i am worried about, when i was pulling like hell i noticed that i had pulled the drive shaft far enough that the gear case was not engaged and the secondary was free wheelng but i pushed it back in to place and it seemed to be fine SHOULD I take the gear case apart or is this normal that you can pull it out of gear ?

Sounds like you may have a broken bolt on the other side of the shaft.
Does your sled have reverse? If so, in the chain case side of the drive shaft there is a bolt that many (including me) have found broken in two. It doesn't seem to cause any problems when left as is. But since you've moved the drive shaft it would be wise to pull the case cover and have a look. If a spring and other bits are not restrained on the shaft the bolt is broken. It's not hard to extract the section left in the drive shaft. Look at the 2010 parts fiche for the replacement bolt part number.

Yes it has reverse I was hoping i did not break any thing but thought it was strange i could pull the drive shaft all that way DARN IT!
is there any special thing i need to do when i removing the cover ??
i ran the sled on the stand and put it in forward and reverse and seemed to have no problem

Nothing special needed. Just keep a very, very close tab on the parts that come out and where they came from as you do this. There are spacers, shims, o-rings and springs and other bits that may take a run. Download a copy of the chain case assembly off the parts locator page from Port Yamaha or your other favorite dealer before you start.
If the bigger spring on the drive shaft is still secure all you're out is case oil and time.
Given that you've run your track in forward and reverse already, you may just want to let the sleeping dog lay. Your call.

Well, your problem now will be putting it back together without the bolt to hold the bits in place. If you can reassemble the case then you're probably okay for another run. If not, you might try a high-grade hardware or auto store bolt to get you thru the weekend if your local shop is out of what you need. Try to get a grade 12.9 if possible. I don't recall the length you'll need and, obviously, the broken piece needs to come out.
