I have a 09' RTX SE with the stock secondary except for Ulmer's helix and spring. I am installing a new Yamaha belt on the seconday and the top of the belt is flush with the top of the secondary. I measured the belt thickness and it is 35.3mm (service manual specs show it should be between 34.1 - 32.5mm) So the new belt is a little thick so you think it would ride high in the sheaves.
I then checked the secondary sheave clearance (distance between inner sheave faces) The distance was 34.5mm and that was with two 1mm shims on the adjuster bolts on the back side of the clutch. Yamaha says the distance should be between 35 - 35.8mm. So if I adjust the secondary sheave clearance to put it within specification the belt will ride even lower in the sheaves.
So what is more critical? Should I have the secondary sheave clearance adjusted correctly and have the belt ride lower in the sheaves ? Or tighten up the sheave clearance to have the belt ride higher in the sheaves? In the past on other sleds I'd adjust the belt to ride just a little above the sheaves.

I would worry more about the deflection than the hieght in the secondary. I always run the belt as tight as possible so that it doesn't squeel or crawl at an idle. A tight belt will help with a smooth launch off of idle.

Three small bolts on the back side of the secondary clutch. Yamaha sells 1mm and .5mm shims to use to adjust the clearance by adding or subtracting the shims. Mine had one 1mm shim from the factory. I added another 1mm shim to tighten (reduce clearance between the sheaves) but that took me out of spec (down to 34.5mm) Service manual says it should be between 35-35.8mm.
