I had trouble getting mine out. I had to get a nut and put on one of the bolts to hold the shaft while I unscrewed the other side. You can then hold the bolt and loosen the jam nut and take the 2nd side out.

I'm assuming the jackshaft nut removal is what you are saying. It also helps to remove that nut before you remove the chaincase.
