On several occassions mine would crank fine but not start. Soon as I put the battery boost on, it would fire right up. The ecu needs full power to do it's thing. Maybe the coils aren't hot enough, I don't know, but it works, cause I have done it several times.
 
LB has it right
I had shut off the 2 fuel shut off's (Polaris add on's)prior to summer lay-up and ran carbs dry. Come fall I had hard time starting due to the dry fuel pump. Used shop air hose and hand over opening and it started instantly ina couple of turns.
