I am working off memory here but is there a pressure sensor on the top of the throttle bodies that 1 or 2 small vacuum lines are attached to?
 
2 pressure sensors and each have a line going to the TB.

I would love to help more but I am at a loss. If it was closer I would be able to help more. Send a message to Cannondale, he had one of these sleds and still may have one.

I think you need to test fuelpressures. Maybe bad pump or fuel regulator..i quessing pump..

maybe you can write a list what you have done already
plugs, coils wiring harness, fuel pressures, compression, timing, half ccompression system is working
fuel nozzles not junked and clear. timing also meausured from camshafts not from sprockets, chain is not too big

and if the basics are okay, friring, compression, timinf, fuel. it has to be fuel controller

I have tested every sensor and have looked over everything multiple times so I'm guessing the ECU was damaged when the harness burnt up. I was going to use my standalone for piggyback fuel as the GEMS are pretty raw but at this point I might as well ditch the factory management and go full standalone.

What is battery voltage while cranking? Thinking weak spark. Also could be pickup coil. Or simply a bad connection at ecu. I assume you have done a compression check?
