I have an 2007 rtx, and it started making a noise on the left side, like a track clunk, and i noticed the big locking nut behind the bearing inside the frame was loose and almost out from the bearing, it looks like the bearing race rides over this nut/collar. What is the precedure to get this bearing and locking devise off? I have the c-clip off the front of the bearing already, and of course the secondary clutch is off as well, Help, do i have to take the whole shaft out of the chain case or no? Thanks in advance.

yup to do it right!!there r cheats to get it out in a pinch but i woulnt do it , winters pretty much done i would do it right!

Happened to me a years ago in northern Ontario, was a few hours from the truck so had no choice to ride it back and luckily made it back, end up destroying the nut and collar...
There's a write up on here how to remove the shaft, yes you have to remove the chain case cover and free the shaft from the chain case side, once free the shaft will move side to side and will allow you to nock out the bearing by sliding the shaft back and forth, you might need a bit of force when sliding the shaft towards the clutch side to remove the bearing but it will come out...
Mine was stubborn so I used very little heat to where the bearing sits and it came right out, bought new bearing nut and collar from Yamaha, put on about 10k since and haven't had a problem since,
I changed the bearing in the chain case as well do to the driving I had to do to get back to the truck, once the shaft moves it puts force on the chain case bearing but if you didn't ride much you should be ok,
When putting it back assemble the chain side first so the shaft is in the right place than work on the clutch side, once you have that pain in the butt nut tight than you can continue to close the chain case...
Its a pain to tighten that nut but make sure you tighten it tight...

finally had time to get it together, it was the jackshaft bearing, the inside race was cracked and that is why the pinch collar was so far out.
took my time, and did it step by step, all is good, thanks guys

Was the taper on the bearing the right way? could've been the cause of it breaking being forced...?

yes it was, that was from factory to. The inner race broke and forced the pinch collar to pull inwards toward the nut.
I thought about that to when i pulled it out, but it was in the right way.
