Did you take the wires off the plug coils while doing this and maybe switch a couple by accident. I did that once, doesn't run very well. I think it was the first two on the chaincase side.

OK;
So you cleaned the pilot jets,as they tend to get somewhat pluged from sitting over the summer or long periods of time. and you have the main jets and pilot jets in their right spot right as I've seem the reversed by mistake.
Make double sure that you pluged the main wires back up to the plug coils tight and that you pushed down hard enough to make those rubber boots click onto the spark plug. Also use a little electric gel as those things tend to have melted snow down those wells which can cause bad conections.
Dumb question but what about your fuel?

Seems if I let mine sit a while, possible 2 weeks or so, I always have
to spray fuel in to get it running. Never starting fluid.
Choke set full, still doesn't help. I'm about to add electric sprayer to all four. I haven't tested fuel pump, but I may modify this to electric.
Once it's running, it's great. A week later he's fine. But any longer, it's back to taking off air box and squirt em.
