I have a friend with a 2004 Doo GSX 800 and he just put in a used motor. First time out it ran like a champ for about 60 miles and then on the way home it started bogging and stalling. Start it up and it would run for about 200ft to half a mile and stall again. Figured out that it would run longer with the choke so we left it on. Tried opening the fuel cap to see if it was not venting but that did not help. Did this start/stop thing for about two hours (maybe 75 times) before the battery died and we towed it home. Charged the battery over night and next morning fired up and ran okay but we did not take it out for a ride, just put it on the trailer. Pretty sure it's fuel related because of the choke thing, but I would have expected it to run like crap the next day too. I know very little about 2 strokes, is this a 'clean the carbs' situation?
 
I would clean carbs, then check the compression. Also be sure that the floats are working in the carbs...it may be running out of fuel. Check for good fuel flow or plugged filter or maybe week fuel pump.
 
These sleds were also known for bad carb boots. They deteriorate and leak air causing lean condition and burns up cylinder. Not saying that this is the issue as it seems like lack of fuel but I would check the boots while on there. I know 2 guys that lost motors due to this and one that had dealer catch it on a pre season inspection.
