The bolts on this shock were loose and I noticed that you can screw the bolts higher up or lower down. Can I screw it all the way down so that there is more travel room for when you come down on a big bump so that it's not bottoming? Will it help?

That is the coupling adjustment for the rear suspension. The higher up on the rods (don't go past the red marking), the more coupling you get. If you screw the nuts all the way down, the more independent the rear suspension will operate. If you go higher, the rear and center shock will work together, and that is consider better for trail riding.
