So after having some troubles with my electrical I bought a brand new ECU from Yamaha and went to replace it last night and found that my viper had an arctic cat ECU now I know that the two are compatible but I cant see that being stock? I'm leaning to the idea that this had already been replaced? Also now that I have installed the new Yamaha ECU would that have the newest flash on it or should I take it in to the dealer to flash it?

No most of the early Vipers have cat ECUs when pulled out and in hand.

Yes, to my knowledge they are all Cat but not sure if they changed the sticker on the ECU to say something different like they did on the VIN tag that went by the rear bumper.
