I got home from camp last night after riding for over a week and I noticed one of my ball joints are gone. It moves up and down freely in the A-arm. Does this mean the a-arm is damaged also? I haven't taken it apart yet and I don't want to yet because I am planning on riding some more.
No.Balljoints are replaceable.Usually hammers up the spindle when they get that bad though.

I had this happen with the NCI balljoint kit this year, I was thinking I just need to re-shim it. Anybody know if that is possible or do I need a new one?

The balljoints are replaceable, a press or hammer and a shocket will work to get them out
