I have a 2009 Nytro XTX and at the end of last year had a problem with blowing the ignition fuse. After a long search and pulling the machine apart I found the problem behind the primary clutch.(thanks to the experts on here) Now its back together and the battery won't charge. Battery puts out 12.89 and when started the numbers go down until the battery is dead. I have tried the following:
1. New Battery
2. Switched the front Rectifier and Regulator Assembly
3. Checked the 2 Red fuses beside the battery
4. Followed as many wires as I could without removing the airbox
Dose anyone have any suggestions. We have 5 feet of snow and its sitting in the garage.

Not Good for sure, You might want to try running the sled with the right panel off, battery exposed. Then take a multi-tester and check the voltage going into the battery at the terminals. If your charging system is working correctly, you should be metering something higher than your static battery voltage, (engine off). A healthy charging system should be running around 13.8 volts or so, maybe a bit higher as engines rpms increase. Excellent test to begin to trouble shoot. After this look for a loose ground wire! Hope this helps!

Make sure the leads going to the voltage regulator/rectifier in the nose of the sled are clean and seated correctly in the plug-in. I have seen them become unseated and then the battery will not charge while the sled is running.

You might want to check your load control relay.

Still Not Charging
OK Still having trouble..
Its a brand new battery and tests fine
The load control relay seems good as I switched it with another Nytro,
The Rectifier and Regulator Assembly is fine as I switched it with a brand new one
The wires seem intact however the Rectifier and Regulator put out 14.2V when the engine is running however if you test the hot wire leading from the plug it only puts out what the battery is at 12.4V and it does not change with the engine on or off. Any other suggestions?
The wires running from the engine ?Magneto is putting out the same as the Yamaha that is running right.

I'm following this thread and interested.
Last year I put in a new stator after running a new battery dead.
It's a long story. What I don't know is... Which went bad first. Was the stator going bad and cooked a battery or was it a bad battery (dead cell?) that put strain on my stator.
I have a new battery for this year. But the strange part the old battery will go on the charger and appear good 12.7 on the test. But if you over charge it... It fails.

Problem Solved:
After a long search it turns out it was the Stator!
Thank you to everyone for your help. It must have blown when the sled shorted out last year when the wire behind the primary clutch wore through.
Just waiting for parts..
