I would replace the chain and gear. I stick to OEM lube. Never had a problem with chain or gear wear. However, I did cook a chain-case once when I put the cover on in the dark and pinched the gasket. Lost all the lube and cooked things, the chain stretched and skipped over the top gear. When I tore it down, the gear looked very similar to yours, except mine looked like it was baked.
It does look like the chain was too loose. Most of the marks are at the top of the tooth. It was getting ready to skip. Have you been keeping the chain tension correct and checking it frequently?
Are you loosing lube out the Drive Shaft Seal? I would check that. Has the lube even been found to be LOW on the stick.
Is it possible that someone stuck Non-OEM chain and gear in there. The teeth on mine are not anywhere as rough cut. Is the chain the right chain?
The damage on the side of the gear is odd. Is it possible that the gear was loose on the shaft or that someone was inside there and left out the spacer? If you look at the Jack-shaft drawings, the spacer is shown on the wrong side of the figures. Some folks have left the spacer behind the gear out.
Was the Jack-shaft PTO side Bearing replaced and possibly repositioned incorrectly on the shaft.
Not having the history on the sled, there are a lot of things to rule out.

Bought the sled new. There has never been an oil leak. The oil level has alway remained constant. This is the first time I or anyone has been in the chain case. I make sure to check chain tensions after every ride and I change my chain case oil multiple times per year (amsoil). Could it be possible that Yamaha assembled it wrong. Can you show me what spacer you are refering too.
I have ordered a new chain and gear and have replaced all the bearings and seals. I will be using a different chain lube this time.

Part # 17 on the attached figure. It looks like the spacer is on the PTO side. But it is not. It goes on the chain-case side. There is a low likelihood that your spacer is missing. But, it is one thing to rule out.
No one touched the PTO side jack-shaft Bearing. Right? Is it tight on the shaft? Just one more low probability thing to rule out. Once you rule out the PTO side jack-shaft bearing and the Chain-case side spacer, then you are limited to what is going on inside the chain-case.
Arctic Cat did sell me a sled that had an extra spacer floating around in the chain-case right from the factory. So I suppose that there is a chance that Yamaha could have messed it up on assembly. You don't hear or see a lot about that. I would say there is a low probability of messing up the assembly.
Did the sled shift into and out of reverse easily before you took it apart? Was there ever any grinding?
It wouldn't hesitate to take the parts into the dealer and ask them to please contact Yamaha about this. Take them in a digital picture to send w/o doing a lot of work. Who knows they may send you the parts or the dealer may cover cover 50% of the cost. Sometimes they surprise you.
But, ... from looking at the pics, I be they say that the chain was not tensioned properly.
Regarding using Non-OEM oils, ... If they see you buying OEM lubes, that takes the "Wrong Lube" discussion right out of the picture. It also reduces the risk you take when you start substituting. At the very least stick to the lube's Spec. They have it listed in your Owner's Manual.

I pulled the cover off and found I had grooves in my middle gear that little one I have A APEX 06 RTX. Is this an Oil thing or something other then that. I change the oil in it back in June when I put the 144" track in and the oil was black as black could be today. I've been using the Ski-Doo synthetic oil
