well i just got another engine installed in my 06 apex its a 09 apex engine with a 60 thou head shim ,it has a mpi stage 1 supercharger on it with gems controller
what the sled is doing is reving up on its own from time to time high enough to engage the clutch and spin the track in the shop ,secondly it is stumblimg when you first hit the throttle what would cause that changed fuel pump with another factory one still the same ,this sled only has a small blow off valve that waas on there when i got it .
sled has lots of jam when runs right i heard they do some kind of reflash at mpi what is that for ?i am going to call them and see

Sounds like a vacumn leak, I had a tiny one a long time ago it was literally a pin hole and it did the same thing. Fixed and runs like a champ, I always thought it was the GEMS too. I stumbled on it when doing another upgrade. Might be worth checking all those hoses around the throttle bodies.

Yes it would rev up until the clutch engaged then it would drop and slowly rev back up again. It was annoying. I put up with it for 2 years before I found this uber small pin hole leak.
Got to the last post on my garage post. It shows the hole:
