issue with 2006 yamaha apex er

maybe throttle position sensor? they're known to go bad. might still be working well enough that it doesn't throw a code.

Sled

Plugs......

fresh gas and fresh plugs

If not plugs could be bad plug coil or were wires connect to coil are loose. Maybe bad injector. Sounds like it is not running on all cylinders.

any possibles, which plugs are in it? if you put the 10'in did you put caps on the plugs? is your airbox modified it almost sounds lean? may need a CO adjust,
Do you have a volt meter? check to make sure the sled is charging AND sending at least 12 volts to the fuel pump while running( I had a corroded wire to my fuel pump relay that was only sending 8 vts to my pump) .
use meter to test TPS for resisitence at idle and do a sweep test
check all ground blocks in harness on clutch side for corrosion
also check and clean connections in the starter relay.
hope this helps you out let us know what you find

Hard to tell but is sounds to me like it's missing across the board. How many miles?
If you have new plugs in it, I would throw a compression test at it to rule that out. Check the connections at the coils and the injectors too! I know there watertight, but I would look in those connectors. Gotta be one of the 3....Fuel, Ignition or Compression.
