I picked up this sled in the spring last year used and when changing the track this past week I noticed the rear arm on the suspension rail was mounted above the stops. Any I idea why someone would change this?

Unless this is some new mod that I am not aware of yet I would change it back, it should give the skid a wider range of motion, maybe the previous owner folded the rails and messed up while installing new ones, check for pipe wrench marks on the cross shafts
