That kind of indicates they deleted / omitted the in-tank pump so that external pump is independent. That is the way to do it, as long as they actually removed the in-tank pump and aren't just drawing though it for a pickup, or they aren't using the stock filter sock pickup in the tank (too restrictive for higher flowing pumps).Now knowing that makes me question the way my apex was done, on mine it looks like whoever set it up used the power wire from the stock fuel pump for the added inline pump, if I remember correctly the wire or plug I should say for the stock pump is unhooked and tied off near the top left side of the fuel tank.
Sounds like your sled was done right so I wouldn't worry about your fuel system. Your Brother's, on the other hand, is not right. Sounds more and more like he is doesn't have enough fuel capacity so it's running out of fuel / lean. It may never have run right to begin with.

I wouldn't do any further testing or tuning until you have known accurate 02 sensor AFR readings, you can so easily rattle the pistons with lean detonation under boost..
There are simple ways to check if your 02 sensor is at least responding quick throughout the wideband range. Take the sensor out into the open air, it should go max lean +17 or whatever the max readout it on that innovate gauge. Then take some Brake Kleen spray it on a rag and wrap the wet part of the rag over the sensor and it should quickly transition to max rich +10 or lower again depending on the range of the readout.
If it goes back and forth from extreme to extreme, the sensor is reading correctly.
if its sluggish and slow, it's probably got poisoned by the lead in whatever race gas you might have been adding to it.

Ok,we will try and figure out what's wrong with the innovate,its a brand new wideband 02 sensor,so we will start tracing wires to see if we can find a short some where or bad connection, if nothing else put an aem wide band gauge on it

We run sunoco 110,I've been fortunate with mine,I'm going on the 2nd year and it's still working so far. What are your thoughts on the prologger, the impulse kit I bought came with one,I've heard mixed feelings on it, some guys say they love it and heard some say they had problems with it

When I started adding decalin runup to my race gas mix my sensors actually lived. Before that I was going through at least one a year running vp c12 and 91.
