Valve timing issue

So my sled is running rough. 60 psi in piston 1 and 2. 180 psi in 3.

15 viper xtx 14k miles

Made a post. Every 1 said valves. So I just finished putting new shims. Tie wrap ended up breaking and timing chain went for a ride and paint marks wiped off from oil That was on chain. Any way trying to do the timing.

To me the manuel has to be wrong. Sais to bring mag mark to align. And num 3 piston will be TDC. This is not the case. Piston 3 still has a fair bit more to go to be TDC.

Followed the manuel and the piston num 3 is not totally at the top. And will also interfere with the valves. Can't do a full rotation.

So I decided to do it like I have years ago. Put a ruller or rod in spark plug hole #3 piston and bring it to true TDC. After installing everything no issues with cams n valves. But mag marks long gone. Half a turn possibly away.

My question is. Is this correct? Marks are out to lunch on Mag. Probably half a turn away. Not even close. But that's how they want it set up. It doesn't work.

Don't want anything bad to happen. I read that others have had this issue and the book is wrong? But no one has any answers... from the other posts I read. wondering If I should keep putting it back together? And run it.?

Did a compression test as is and got 90 and 90 and 180. After valve shims. May have dirty valves and or bad rings still? For now I just want the timing question answered.
 
Be sure you're using the correct timing mark. This is for the YXZ 1000, but the timing procedure is the same.

 
Nothing seems to work. I set the flywheel mark. Like up the cams and chain. The secound I turn the engine comes into contact with number 3 inlet valve....

Also flywheel sais it's at TDC but I put a measuring stick in. And that is not the case. About .5 or .75 inch away from the top. If I back the intake cam 2 teeth it clears. But then flywheel mark is out 2inches.

I've spent 2 weeks on this. Pulled engine 10 times. Tried every alignment I can think of that makes sense cause the book is not working 4 me. Read it so many times. Videos over n over. No idea why things don't line up. Y isn't the flywheel mark actually TDC. It's still got more to go...?
