I'm working on an 05 rage for a buddy and this thing is running like crap. First it wouldnt run at all. Cleaned the carbs which were filthy. After cleaning the carbs, sled ran but running rough and popping every now and then. You can get on the throttle and the sled seems like it's got power. Sled shakes and almost sounds like its missing. Put fresh gas in, replaced plugs, then swapped out coils.
My next move is to start checking electrical connections, testing the stator and swapping out the ecu.
Any other suggestions?

Carbs out of sync, or timing chain tensioner has failed, chain jumped time.
Both of which would result in a poor idle.
Latter if which will result in catastrophic engine damage.

Did you drill brass caps so you could remove air fuel screws and ensure idle circuit is clear?
Did you drain tank and dry 100%? Water settles to bottom and will be last to remain in tank. I use small rags to wick up last bits of fluid after siphoning.

In addition to all the above mentioned, I'd say it's time to install new o-rings on all the jets and needle valves too; they dry rot and leak. If the gas tank is too cruddy inside, remove and power wash it out. Once dry, re-install the tank with a new fuel filter.

Ok. Thanks everybody for the assistance. Looks like I've got some work to do.
The carbs were filthy. Almost every little hole was plugged in the Jets and pilots.
I suck at carburetors so I may just swap them out with a good set and see if there is any change in performance. Along with Draining the gas tank and starting from scratch.

X2, 99% of the time this is the problem.

I've never synced carbs before. I'll have to study up on that. I converted to Yamaha and went straight to fuel injection.

Personally I would take the carbs off and take them to a shop that can "sonic clean" the carbs. It's a somewhat special process. Have them install new pilots when they put them back together.
Synching the carbs is important and Grizztrack's homemade synch tool is awesome. BUT, I've never seen carbs so out of synch that they'd do what you are describing. As Mr. .Sled suggested, this sound slike a plugged pilot issue.

Ok. She's back to 100%. Definitely a carbit issue. I believe based on the amount of gunk, these carbs had no hope of clearing out just pulling the bowls and cleaning at an amateur level. I think that explains the poor idle but I also believe they were out of sync due to the popping and shaking.
I swapped in a good set and she's finally back to normal.
