2007 phazer kicking my butt

Use diagnostics to verify all your sensors are reading correctly. One time I had an Apex with a coolant sensor not reading properly and it wouldn't start in the cold.
Fresh gas. Yes. No codes.. cleared ones I had for intake pressure
 

Tried prime trick. No luck.

In garage now.. 15 mins runs fine
 
As @74Nitro said, put it in diagnostic mode and verify that the sensors are reading right. Engine and ambient temp sensors would be my focus.
 
Pick up and stator ohm out same warm or cold. Same as new stator
 
I am going through an issue with my 07 phazer and need some help, started out took the sleds out for a ride came back parked it in driveway for 10 mins went to start it up and nothing besides relay click, got a code 11, pulled it in the garage ordered new sensor replaced it, go to start it up, nothing again besides relay click and still code 11, hand crank it over a few revolutions, code 11 disappears, go to start it up again, same thing no starter engage.. all troubleshooting is leading to bad ground on starter, but could that mean maybe issue with the starter itself. I have done everything besides replace negative battery cable.

Go to start it, fuel pump kicks on, go to crank, only relay click, everything lights up as normal, starter does not engage. Pulled starter out, connected it to battery with jumper cables, and it spins, used existing cables through relay and touched the negative cable to starter and it would spin, go to put the thing in connect it all up and cleaned off every contact point and still, nothing. I have checked all the grounds, took off main frame ground cleaned up, took almost every connection I think I saw apart dielectric greased them all, checked fuses, replaced relay, checked ecu connections. It does have the new update ground boxes already and nothing looked wrong with them. Battery is new, relay is new, what is going on? Thank ahead of time!
 
It does sound like starter.
What sensor did you change?
Code 11 is the sensor on top of valve cover
I don’t get why it would spin though when I had it completely off and hooked up straight to the battery.. I was thinking about putting another ground wire to it to see if that would help if there’s a weak ground.
And yes it was the “cylinder identification sensor” that’s on top of the valve cover.
 
That code is popping up because it isn`t detecting any rotation while you are trying to start it.

When you say you replaced the "relay", you mean the big one that has the two posts on it? Have you tried jumping those two posts? If it was that one and it does spin when jumped, what brand did you use? Most Chinese Amazon relays don't work on these. Check that you are getting the 12v+ signal to the relay when you are turning the key to crank. If you are, then that relay is junk. Get a Yamaha relay.

If you're not getting the 12v+ signal at the relay, then you have to trace up the line where it's not getting it. Could be the ignition key switch.

Yes replaced it with I believe an OEM from partszilla, tried jumping the posts, nothing. Checked readings at relay got 12v, and when key turned 12v on other post, checked reading all the way to starter, it has same readings.

Checked continuity on ground wire and it was good. All connections and connection points cleaned up, one thing I did notice was when I pulled it off there was only one mounting bolt, so I got a replacement to make sure it was tight against block. Still nothing. Tried putting the negative on each of the mounting bolts, still nothing. I have the manual and have gone through it front and back and nothing is leading to success.. $300 bucks for a new starter, trying to avoid that if I can.. doesn’t make sense to me why it would be the starter… ‍♂️
 
This is a 2007 and the original starters were affected by a defect where the stator bolts would loosen and let it get out of alignment. This post and this post show the bolts in question. If that line is not aligned with the two nips, the starter is possibly toast.
