new to the 4 stroke sled world have a few (?'s)

Iv had alot of 4 stroke toys in my day quads dirt bikes etc...never had a 4stroke sled befor buddy of mine had one i did ride it a few times it was a 03 rx1 always wanted one ..just bought a 2006 yamaha apex gt 4,128 miles assault seat single pipe out of the rear neat looking sled. When i purchased the sled it has a power commander 3 on it also a ingition module sled has been sitting for the last 2 or 3 years has been road very little sled has a small miss at low rpm but above 2,000 rpm seams Fine iv talked to a few people and they have said the power commander is not a very good thing to install say the stock sled runs almost better with out it some people said if i would take that power commander off it would get ride of my small miss at a low rpm .....i guess what im asking is sled will be road mostly on the trails no drags or anything but i do like having extra hp should i try to tune it or take it someplace to be tuned or just take everything back to stock ?
 
I have no experience with the programmer but why not go back to stock as much as possible to troubleshoot?
 
Because the power commander taps into wires to the computer and injectors don't want to get in their and start cutting wires in case I decided to keep it
 
with the custom exhaust it is most likely a must. only way to go back stock would be to put stock exhaust back in.
 
I don't believe it's a waste of cash only because it was on the sled when I purchased it also talking to a lot of the big guns that tune this kinda sled they say with the right tunes on them u can add up to 15% hp going to make a road trip this weekend up north to drop it off to get worked on ....also with a full pipe and air filters you have to run something for more fuel stock fueling system will not give it enough fuel with full exhaust and good set of air filters .....I see all kinds of power commanders on street bikes all day long they help you a lot with fuel rails maps also smoothest of the throttle response
