Power Commander vs ECU reprogramming

Can someone tell me the differences? If one had the ability and equipment to reprogram the ECU wouldn't that be a much cheaper way to accomplish a "tune-up"? That assumes of course that the ECU is programmable, the Arctic Cat is I think. D&D offers several levels of ECU reprogramming for their turbo Cats, I would think they could do the Viper also. So they must have the equipment. Of course if one does not have the equipment it might be cheaper to go the PC route. Thanks for any comments.

One big benefit to the Dynojet is it interfaces with a Dynojet Dyno. Is a big help in tuning. I am not all that familiar with the AC programing but it should be able to tune ALL the maps even say a map associated with Cold Engine start or the map associated with the Baro or coolant sensor. These maps are not accessible with a DynoJet which adds or subtracts fuel and timing after the ECU does. Sometimes the ability to tune these other maps can make all the difference.
