Is the 1049 shaft with the reluctor wheel on it?
 
I recently had a shaft from a 2011 Vector here. At the same time I had a Winder shaft out. I slid both shafts on the same crank and measured the back and forth movement and could measure no difference between the two.
 
Thermal expansion and contraction was utilized to reassemble new parts. Just takes time... Which works perfect as you don't put excessive load the bearing.
The Nitro housing fits as well is just a little wider. .2mm (I think)
There is a difference at the housing to the tip of shaft dimension as well. .5mm. which I used a different shim to adjust belt offset

Yes, the wheel has been removed.

That rules out the added flywheel effect then. Can only be the splines are tighter. Lakercr did the same thing and went to the tighter clearance bearing at the same time, he thought it was the bearing that had changed things and quieted the clutch, but I tested the bearing on a stock shaft and it did nothing for noise, so the difference is the spline tightness then in the 1049 shaft, but didn't the Nytro also rattle the clutch? As far as I can remember all the three cylinders rattled the primary badly. Oh well, glad it's working for you. Funny Yamaha couldn't figure this out....

Someone else gave me the advice to give this a try. As he claims the Nitro shaft has a tighter tolerance. He was very specific as to which model/part he used. I'll find it

Maybe it's not the same as the one I tried.

I don't want to assess blame. But Yamaha was built by Yamaha. I'm not exactly sure who built this Yamaha/Arctic Cat snub shaft?

Nytro was also loud, everyone was green loctiting the splines back then.
